Does this mean you have to add “College days” to the current title of your story?
Yes, though it has to be a story not published yet.
Are we allowed to have our story be centered around a school that already exists? (Like Harvard for example) Or does that violate TOS?
It’s probably better off to make up a school
But it may still be possible 
You could call it Yarvard like (Yale and Harvard mixed 
)

I remember that the MC in the Mean Girls series was talking about Yale multiple times, I don’t think that would make a problem.

OKAY IK ITS REALLY LAST MINUTE BUT… DOES ANYONE WANNA BE WRITING BUDDIES FOR THIS??? I have a bunch of experience and stuff (I’ve written 2 stories and started around 5000

It violates TOS because then it would be a driving point for your plot and your story, and Yale/Harvard etc. are privately owned institutions. You can reference it, but it can’t be the main point of your story.
I think it was fine in Mean Girls only because Mean Girls itself is also working with lots of copyrighted characters, so they prob had permission to do so.
