So I’d like to do flashback were my characters are kids and I’d like my reader to choose from a natural lip color after the MC customization, buuut I don’t know how to do so, bc if I’d let my reader choose a natural lip color after customizing, the lip color they choosed earlier disappears and the Mc changes to the natural lip color.

I suggest asking @Dara.Amarie for a natural lip color template 
I would recommend at the beginning of the flashback adding @Dara.Amarie 's lip template; https://www.dara-amarie.com/limelight-lipstick and then at the end adding it again so that they can change their color back to what they had before!
You could also her to make you a natural lip template!
Tbh instead of having to do the template before and after I would have at the beginning of the episode gotten the reader to pick the natural colour for the younger MC and created a whole new character for it using the “becomes” command.
That way you only have to worry about customizing your young self rather than changing it twice for the MC. But as others have said, asking Dara for a natural lip only template will be useful for this. But doing it this way only requires you to use the template once instead of twice.
E.g.
@YOUNG MC becomes MC
Then use the @YOUNG MC changes hair into (for example), command to change features to make her look younger like face shape.
Then all you have to do is get the reader to choose the natural lip colour for the YOUNG MC at the start of the episode and it wont change the MC.
If that makes sense - I know you already marked a solution, but thought this might be more straight forward.

But I’d like my readers to see what color they’re choosing… like the can see it on my MC but my MC does not change the actual lip color…
You can do that at the start of the episode, as you would customize your MC, you can have her appear on screen identical to MC and with the changed features to make her look young but then have the option to customize lip colour so they can see her at the start but you dont have to keep changing lip colour with customization before and after each flashback scene
