You have to place it at the beginning of the scene. What does your script look like?

INT. MOD APARTMENT - NIGHT with EXT.APARTMENT1 in zone 1 at layer 0 with DOOR2 in zone 1 at layer 0 with 15 in zone 1 at layer 1
@overlay 4676240068575232_EXT.APARTMENT1 shifts to -3 -144 AND overlay 4676240068575232_EXT.APARTMENT1 scales to 1.306 1.306 AND overlay 4676240068575232_DOOR2 shifts to 48 12 AND overlay 4676240068575232_DOOR2 scales to 0.802 0.802 AND overlay 4676240068575232_15 shifts to 153 346 AND overlay 4676240068575232_15 scales to 0.532 0.532

You can either add “in 0” after every overlay command while also using the & sign, or just add the scale and shift coordinates to the background name instead.

&overlay EXT.APARTMENT1 shifts to -3 -144 in 0 and overlay EXT.APARTMENT1 scales to 1.306 1.306 in 0
&overlay DOOR2 shifts to 48 12 in 0 and overlay DOOR2 scales to 0.802 0.802 in 0
&overlay 15 shifts to 153 346 in 0 and overlay 15 scales to 0.532 0.532 in 0

or

INT. MOD APARTMENT - NIGHT with EXT.APARTMENT1 to 1.306 -3 -144 in zone 1 at layer 0 with DOOR2 to 0.802 48 12 in zone 1 at layer 0 with 15 to 0.532 153 346 in zone 1 at layer 1
